I think it might be the trainer..Try to rebuild the hyper. Maybe you just screwed it up with the trainer somehow.
But I didn't change anything relating to rides at all using the trainer.
Now, I erased the hyper and tried to build an inverted one instead.
And got the same problem.
Then I took a train off of my suspended coaster [that had been running for five years already], and tried to re-test it with one train with one car.. same problem.
So really, I have no idea what's going on here and it makes me want to cry. Or get mad. Or both. -

Unfortunately, I bought the game used, and don't have a manual. =\ On the plus side, it was $4.99, heh. Otherwise I wouldn't be so - uneducated - on the matter.1] Indeed^, hold the shift key and you can rise the object (or drop below the surface, for that matter)
If you need to place more objects on the same height: place the first using the shift key, then press the Ctrl key and your cursor will be locked on that height.
(This can all be found in the game's manual, btw).
2] The only thing I can think of: Is your station long enough?
Mama Bear
And yeah, my station is 12 pieces long - should be plenty enough.
Dangit.
